i'm not sure if this is bug, you can use multiple runes in multiple slots within your gear, so i dont believe it is a bug rather than by design, the bug is duplicate gear items and it was resolved by latest patch but there are reports that its still not fixed.

...this isn't a bug. You can have multiple of the same rune, and stack the bonuses.
